چکیده

1. Introduction To identify proteins, a de novo sequencing algorithm computes the peptide sequences from MS/MS data without the need of a protein database. When proteins are heavily modified or from an organism whose genome is not sequenced, de novo sequencing is the only reliable approach to identify the proteins in a sample. De novo sequencing typically requires higher quality data than those required by a database search method. Therefore, a hybrid quadrupole time-of-flight (Q-TOF) instrument is most often used for measuring the MS/MS data. There are three commercial de novo sequencing software packages commonly used for the analysis of Q-TOF MS/MS data: BioAnalyst for the MDS Sciex/ABI QSTAR, PLGS for Micromass/Waters Q-TOFs, and PEAKS 1 for both. In this poster we compare the accuracies of the three packages.

A Comparative Study of Peptide Sequencing Software Tools for MS/MS

Overview • MS/MS spectra of known and unknown peptides were used to study the performance of several de novo sequencing and database search programs. • Proteins of the unknown peptides are not in databases, thereby necessitating de novo sequencing for identification. • Three de novo sequencing programs, PEAKS, BioAnalyst, and Lutefisk were compared in this study. PEAKS provided the most reliabl...

Clustering of Short Read Sequences for de novo Transcriptome Assembly

Given the importance of transcriptome analysis in various biological studies and considering thevast amount of whole transcriptome sequencing data, it seems necessary to develop analgorithm to assemble transcriptome data. In this study we propose an algorithm fortranscriptome assembly in the absence of a reference genome. First, the contiguous sequencesare generated using de Bruijn graph with d...

The First Case of a Small Supernumerary Marker Chromosome 18 in a Klinefelter Fetus: A Case Report

Small supernumerary marker chromosomes (sSMCs), or markers, are abnormal chromosomal fragments that can be hereditary or de novo. Despite the importance of sSMCs diagnosis, de novo sSMCs are rarely detected during the prenatal diagnosis process. Usually, prenatally diagnosed de novo sSMCs cannot be correlated with a particular phenotype without knowing their chromosomal origin and content; ther...

I-37: Establishing High Resolution Genomic Profiles of Single Cells Using Microarray and Next-Generation Sequencing Technologies

The nature and pace of genome mutation is largely unknown. Standard methods to investigate DNA-mutation rely on arraying or sequencing DNA from a population of cells, hence the genetic composition of individual cells is lost and de novo mutation in cell(s) is concealed within the bulk signal. We developed methods based on (SNP-) arraying and next-generation sequencing of single-cell whole-genom...

A Comprehensive Genetic and Clinical Evaluation of Waardenburg Syndrome Type II in a Set of Iranian Patients

Waardenburg syndrome (WS) is a neurocristopathy with an autosomal dominant mode of inheritance, and considerable clinical and genetic heterogeneity. WS type II is the most common type of WS in many populations presenting with sensorineural hearing impairment, heterochromia iridis, hypoplastic blue eye, and pigmentary abnormalities of the hair and skin. To date, mutations of MITF, SOX10, and SNA...
